As the Wyoming Secretary of State has nothing to do with the (Federal) SEC, I don't think this is anything other than an abbreviation for Secretary. File # is Datei-/Aktennummer, je nach Kontext. Another option: Secondary, but it should be clear from the context if there are 2 numbers.
